Navidi, who starts at openside, is one of four personal changes as Wales look to back up their 22-18 win in the first Test last week.
Tom Prydie, Rhys Gill and Andries Pretorius also come in at winger, loosehead and No.8.
“We were proud of the side's effort last weekend but know we will have to step it up again on Saturday,” said Head Coach for the Japan tour Robin McBryde.
“It was good to see the character of the squad come through in the first test and we will need that again.
“The players have again all put their hands up for selection making it a tough call for us and that shows their determination to get out on the field and represent their country.
“Japan showed what they are capable of last weekend and we know we will have to be at our best to get the second victory and finish the season on a high.”
Meanwhile, Japan head coach has made one change wing Toshiaki Hirose returning to captain the side following Japan's 22-18 defeat to Wales in Osaka.
“We are really looking forward to the game. We were in a position to win the last game but we weren't quite good enough, but the great thing about playing a two test series is we have another chance this week,” said Jones.
“Previous games between Japan and Wales have seen 50 point plus wins for Wales but we are satisfied with a close loss.
“Generally it's the team that starts well, is more physical, has the right attitude at the start of the game that comes out on top, so we have been preparing all week for that.
“It's important for us not to take a step backwards and to continue pushing Japanese rugby forward.”
